Will software repair assistant reset and re-install apps that the device had out of the box?

I would like to know if the software repair assistant will reset and reinstall all apps and operating system that it had new out of the box or will it just repair the operating system on my Galaxy S4?

It is usually designed to repair/reinstall the latest base OS with the applications that came pre-installed with the phone.
