You can set the Play Store to only update your applications over wifi.

Are you connected to wifi or not will determine if the data plan is being used to update your applications.

You can also set them not to update at all basically it let's be in charge when to update weather your on the Network or Wi-Fi.. I have my phones set to this..

As others have stated, if you're downloading over your data connection then yes, it's using data.  If you're connected to Wifi, it will not use your data allowance.
